Dear Xiaogen
I put and downloaded the Demo and its library. Then I create the local_library directory, put all libraries in it, and extract all of them (Figure 1 to 6)
Then I changed the directory path to each library path in run_demo2.py(Figure). but I have some questions:
1-should I change the path directory in line 51"DEMO_EM_bindir = "/nfs/amino-home/zhanglabs/DEMO-EM/bin/DEMO_20200820/DEMO-EM"? If yes with which file? DEM-EM2 is the same file as DEMO-EM?
2-what about Function_DoIT? In this file lines 21 and 22. "refinebin = "/nfs/amino-library/Refinement/locprefmd/refine_single.sh" and "qzy = "/nfs/amino-home/zhanglabs/bin/qzy zhanglabs"
Should I change these two lines? if yes I could not able to find refine_single.sh file and qzy file?

1. DEMO-EM is run when you need to use cryo-EM density maps. You can ignore it or change its directory to DEMO-EM2.
2. You can ignore them.
Please remember the domain files should be named as dom1.pdb, dom2.pdb, ....
