Welcome to ShapeME.
ShapeME stands for "Shape-based Motif Elicitation", and is an algorithm for finding local DNA shapes which are informative of scores of interest. Scores here could refer to categorized or binarized ChIP-seq enrichment, categorized RNA-seq values, categorized data from SELEX-seq
experiments, etc. Any score that can be meaningfully categoriezed on a
per-sequence basis can be used as input to ShapeME. ShapeME accepts
fasta records as input DNA sequences and scores, with one score per fasta
record. Continuous scores will be categorized for the user, but the
user must specify how many bins to categorize the data into. Categorical
scores will be used as they are.
